Job Description

Summary

As a member of the NGSI Clinical Informatics team, you will directly contribute to the HGSC's pioneering work in Mendelian genomics and multiple NIH Precision Medicine initiatives. The Next-Generation Sequencing Informatics (NGSI) team oversees the day-to-day logistics of all NGS pipelines through the process of mapping, alignment, variant calling, and quality control. Within that larger group, the HGSC-Clinical Laboratory informatics team focuses on the center's growing list of clinical projects and partnerships. The many well-defined and funded HGSC projects offer our talented staff the freedom to innovate and the satisfaction of delivering actionable results. Increasingly, these pipelines are moving towards the cloud. This position requires a high-performing software engineer with demonstrated exceptional communication, organization, and time-management skills to assist in building and operating these pipelines. 

 

 

Job Duties

  • Design, deploy, and maintain AWS cloud architecture responsible for clinical informatics data production
  • Build, test, and maintain Docker-based images for pipeline components
  • Integrate infrastructure and software optimizations to ensure scalability, high availability, cost efficiency, and visibility in the AWS cloud
  • Document SOPs/knowledge of IT cloud architecture/infrastructure
  • Assist in problem escalation for issues between team members, cloud service providers, and external vendors
  • Build, maintain, and troubleshoot monitoring/processing tools in Python
  • Interact with NGSI R&D, Project Managers, Clinical Geneticists, LIMS, and IT

 

Minimum Qualifications

  • Bachelor’s degree in Computer Science, Management Information Systems, Information Technology, or a related field. Four years of related experience may substitute for degree requirement.
  • Two years of relevant experience. 

Preferred Qualifications

  • At least two years of experience in software engineering
  • At least one year of at-scale NGS experience

Required Skills:

  • Software engineering/testing (Python preferred)
  • UNIX command line interface
  • Git
  • Familiarity with databases/SQL

Preferred Skills:

  • AWS services including CloudFormation, Batch, Lambda, SNS, ECR, DynamoDB, or equivalent cloud services
  • CAP/CLIA Documentation
  • High Performance Compute Environment (e.g., Moab, SLURM)
